How to genetically increase fillet yield in fish: New insights from simulations based on field data ArchiMer
Fraslin, Clemence; Dupont-nivet, Mathilde; Haffray, Pierrick; Bestin, Anastasia; Vandeputte, Marc.
Fillet yield (i.e. the proportion of edible flesh from a given amount of fish) is a trait of high economic interest for species sold as fillets. Improving it by selective breeding is not an easy task, as it is a ratio trait, which causes mathematical difficulties. It is moreover a specific ratio where numerator (fillet weight) and denominator (body weight) are very strongly correlated (genetic and phenotypic correlations in the range 0.89–0.99). This led some authors to conclude that they have the same genetic and phenotypic basis, precluding selection for improved fillet yield. In this study, we propose to study fillet yield as a component of two traits, fillet weight and waste weight (waste weight = body weight-fillet weight, so the sum of head, bones,...

How to genetically increase fillet yield in fish: Relevant genetic parameters and methods to predict genetic gain ArchiMer

Fillet yield (i.e. the proportion of edible muscle in a fish) is a key economic trait for species sold as fillets. Its genetic improvement is complicated by several of its characteristics 1) it is a ratio trait, 2) its numerator (fillet weight) and denominator (body weight) are strongly correlated (correlations in the range 0.89-0.99), 3) it offers little phenotypic variation and 4) it cannot be measured on alive breeding candidates. In a former study, we showed that it could be improved by selection, especially with three selection indices, fillet yield, residual fillet weight and a ratio-specific linear index. However, it is well known that the heritability of ratio traits does not permit a reliable prediction of genetic gains. As predictability of...

Improvement of chilled seabass sperm conservation using a cell culture medium ArchiMer
Fauvel, Christian; Boryshpolets, Sergey; Cosson, J.; Leedy, J. G. Wilson; Labbe, C.; Haffray, Pierrick; Suquet, Marc.
The sperm of seabass is very fragile and it quickly loses its ability to fertilize after collection either if kept undiluted or in classic saline media. In order to avoid cryopreservation when only short conservation is required, the process of sperm management including sperm collection, sperm dilution rate in storage medium and storage medium composition, was subject to experimental trials. A concentration of 20% urine generated a low pH of seminal fluid, and it immediately altered the motility ability. However, pH did not seem to be the key agent of motility prevention since sperm dilution in Leibovitz culture medium (L15) or in classic saline medium both presenting a similar low pH (7.3) did not affect motility. L15 increased the duration of sperm...

Investigation of morphological predictors of fillet and carcass yield in European sea bass (Dicentrarchus labrax) for application in selective breeding ArchiMer
Vandeputte, Marc; Puledda, Antonio; Tyran, Anne Sophie; Bestin, Anastasia; Coulombet, Celine; Bajek, Aline; Baldit, Gwenaelle; Vergnet, Alain; Allal, Francois; Bugeon, Jerome; Haffray, Pierrick.
Genetic parameters for carcass and fillet percentage were estimated in 760 European sea bass reared under commercial conditions and slaughtered at 573 days post fertilization (395 g mean body weight). Phenotyped fish were the offspring of 45 sires and 20 dams crossed in a factorial mating design. Pedigrees were re-constructed with 90.7% success using 12 microsatellites. The heritability of fillet yield was moderately low (0.21), while it was high for carcass yield (0.57). Both traits were poorly correlated (− 0.01 to 0.28) making space for their combined improvement. We investigated different predictors derived from measurement of surfaces on digital pictures and ultrasound measurements at several points of the body. The accuracy of the phenotypic...

Marathon vs sprint racers: an adaptation of sperm characteristics to the reproductive strategy of Pacific oyster, turbot and seabass ArchiMer
Suquet, Marc; Cosson, J.; Donval, Anne; Labbe, C.; Boulais, Myrina; Haffray, Pierrick; Bernard, Ismael; Fauvel, Christian.
This work assesses the present knowledge on Pacific oyster sperm biology in comparison to two marine fish species (turbot and seabass) whose sperm characteristics are well described. Sperm morphology mainly differs by the presence of an acrosome in Pacific oyster which is absent in both fish species. In turbot as in Pacific oyster, a sperm maturation process along the genital tract is observed. Sperm motility is triggered by changes in osmolality for seabass and turbot and in pH for Pacific oyster. However, complementary factors are involved to maintain sperm immotile in the genital tract. Sperm movement duration is very long in Pacific oyster (2024 h), compared to turbot (35 min) and seabass (4050 s). A high capacity of ATP regeneration is observed in...

Metapopulation patterns of additive and nonadditive genetic variance in the sea bass ( Dicentrarchus labrax ) ArchiMer
Guinand, Bruno; Vandeputte, Marc; Dupont-nivet, Mathilde; Vergnet, Alain; Haffray, Pierrick; Chavanne, Herve; Chatain, Beatrice.
Describing and explaining the geographic within-species variation in phenotypes (“phenogeography”) in the sea over a species distribution range is central to our understanding of a variety of eco-evolutionary topics. However, phenogeographic studies that have a large potential to investigate adaptive variation are overcome by phylogeographic studies, still mainly focusing on neutral markers. How genotypic and phenotypic data could covary over large geographic scales remains poorly understood in marine species. We crossed 75 noninbred sires (five origins) and 26 dams (two origins; each side of a hybrid zone) in a factorial diallel cross in order to investigate geographic variation for early survival and sex ratio in the metapopulation of the European sea...

Minimizing maternal effect in salmonid families mixed since eyed stages and a posteriori DNA-pedigreed ArchiMer
Haffray, Pierrick; Vandeputte, Marc; Petit, V.; Pincent, Cedric; Chatain, Beatrice; Chapuis, H.; Meriaux, J. C.; Coudurier, B.; Quillet, E.; Dupont-nivet, M..
Application of DNA parentage assignment for commercial selection in aquaculture is still rare. An experiment was performed to quantify and to minimize maternal effects on growth in rainbow trout. Six hundred families were reared until 198 day post fertilization (dpf) according to two different procedures. In the first procedure (NORM), all families were pooled at eyed stage. In the second procedure (MIN), where maternal effects due to differences in egg size were expected to be minimal, the spawns were divided into sub-groups with similar mean egg weight at eyed stage. These sub-groups were then pooled when they achieved the same mean body length (147 dpf). Genetic parameters were estimated for body weight, body length and condition factor at 198 dpf, with...

Morphological predictors of slaughter yields using 3D digitizer and their use in a common carp breeding program ArchiMer

Slaughter yields are traits of high interest especially for fish species sold in processed form like headless carcass or fillets, as well as with regard to increasing consumer preference for easy-to-prepare fish products. However, slaughter yields cannot be measured on live fish and thus their genetic improvement through mass selection is impossible. The usual alternatives are sib selection and/or indirect selection on correlated traits or morphological predictors of slaughter yields. In the present study, we assessed the possibility of using a combination of 3D digitized landmarks and ultrasound measurements in genetic improvement of slaughter yields in common carp. DNA – pedigreed market-size carp (n = 1553 fish) were produced from a partial factorial...

Sea bass is a major species in Mediterranean aquaculture, but has a distribution area ranging from North Atlantic to South Mediterranean, with a population structure previously revealed by population genetics. To test the farming performances of wild sea bass populations, we produced a partial diallel cross mating scheme, using sires originating from North Atlantic (NAT), South Atlantic (SAT), West Mediterranean (WEM), North-East Mediterranean (NEM) and South-East Mediterranean (SEM). Fifteen sires per origin were mated in a full-factorial design using artificial fertilization with 9 NAT dams and 17 WEM dams, producing 10 population crosses and 1950 potential full-sib families. All fish were reared together, then tagged at an average weight of 20 g and...

Negative genetic correlations between production traits and head or bony tissues in large all-female rainbow trout (Oncorhynchus mykiss) ArchiMer
Haffray, Pierrick; Bugeon, Jerome; Pincent, Cedric; Chapuis, Herve; Mazeiraud, Emmanuel; Rossignol, Marie-noelle; Chatain, Beatrice; Vandeputte, Marc; Dupont-nivet, Mathilde.
Genetic parameters of production traits (growth, carcass yield, fillet yield) and bony tissues (head and vertebral axis) were estimated for large all-female rainbow trout Oncorhynchus mykiss reared in freshwater. Genetic parameters were estimated using REML at 16 months of age (1636 g) on 1962 DNA-assigned progenies from a partial factorial mating design with 60 dams and 100 sex-reversed sires. Most traits presented medium to high heritability (0.37 to 0.54). A high genetic correlation (r(A)=0.97) was found between fillet yield and headless gutted carcass yield (or HGCarc%). Due to its higher heritability and high genetic correlation with fillet yield, selection on HGCarc% should result in a 50% increase in selection efficiency on fillet yield by reducing...

Polyploid fish and shellfish: Production, biology and applications to aquaculture for performance improvement and genetic containment ArchiMer
Piferrer, Francesc; Beaumont, Andy; Falguiere, Jean-claude; Flajshans, Martin; Haffray, Pierrick; Colombo, Lorenzo.
Polyploids can be defined as organisms with one or more additional chromosome sets with respect to the number most frequently found in nature for a given species. Triploids, organisms with three sets of homologous chromosomes, are found spontaneously in both wild and cultured populations and can be easily induced in many commercially relevant species of fish and shellfish. The major consequence of triploidy is gonadal sterility, which is of advantage in the aquaculture of molluscs since it can result in superior growth. In fish, the induction of triploidy is mainly used to avoid problems associated with sexual maturation such as lower growth rates, increased incidence of diseases and deterioration of the organoleptic properties. Triploidy can also be used...

Potential for Genetic Improvement of Resistance to Perkinsus olseni in the Manila Clam, Ruditapes philippinarum, Using DNA Parentage Assignment and Mass Spawning ArchiMer

The Manila clam Ruditapes philippinarum, a major cultured shellfish species, is threatened by infection with the microparasite Perkinsus olseni, whose prevalence increases with high water temperatures. Under the current trend of climate change, the already severe effects of this parasitic infection might rapidly increase the frequency of mass mortality events. Treating infectious diseases in bivalves is notoriously problematic, therefore selective breeding for resistance represents a key strategy for mitigating the negative impact of pathogens. A crucial step in initiating selective breeding is the estimation of genetic parameters for traits of interest, which relies on the ability to record parentage and accurate phenotypes in a large number of...

Potential for Genetic Improvement of the Main Slaughter Yields in Common Carp With in vivo Morphological Predictors ArchiMer
Prchal, Martin; Bugeon, Jerome; Vandeputte, Marc; Kause, Antti; Vergnet, Alain; Zhao, Jinfeng; Gela, David; Genestout, Lucie; Bestin, Anastasia; Haffray, Pierrick; Kocour, Martin.
Common carp is a major aquaculture species worldwide, commonly sold alive but also as processed headless carcass or filets. However, recording of processing yields is impossible on live breeding candidates, and alternatives for genetic improvement are either sib selection based on slaughtered fish, or indirect selection on correlated traits recorded in vivo. Morphological predictors that can be measured on live fish and that correlate with real slaughter yields hence remain a possible alternative. To quantify the power of morphological predictors for genetic improvement of yields, we estimated genetic parameters of slaughter yields and various predictors in 3-year-old common carp reared communally under semi-intensive pond conditions. The experimental...

Research and development for the genetic improvement of the Pacific oyster in France : present and prospects ArchiMer
Boudry, Pierre; Haffray, Pierrick.
The most significant genetic improvement for the production of Pacific oyster (Crassostrea gigas) in France to date has been through the breeding of triploids, especially since the development of tetraploids. Triploid oysters commonly resist summer mortality better than diploids. This is most probably because reproductive allocation is so important in this phenomenon. Quantitative genetics studies strongly suggest that a significant gain in resistance to summer mortality, or other traits of interest, could be obtained by selective breeding. Practical difficulties however, and the high cost of breeding large numbers of families under common conditions over many generations remain major constraints to family-based selective breeding in oysters. In the last...

Setting tools for the early assessment of the quality of thawed Pacific oyster (Crassostrea gigas) D-larvae ArchiMer
Suquet, Marc; Le Mercier, Alain; Rimond, Flore; Mingant, Christian; Haffray, Pierrick; Labbe, C..
Parameters used to assess the survival of larvae after cryopreservation generally misestimate the damages that prevent larval development. The objectives of the present study were to 1) define the reliability of the survival rate, assessed at 2 and 7 days post fertilization, to estimate Pacific oyster larval quality after thawing, and 2) select complementary tools allowing an early and reliable estimation of their quality. Oyster larvae were reared for 25 h after fertilization at 19 degrees C and cryopreserved at early D-stage. Then, thawed larvae were incubated in 2-L beakers. At 2 days post fertilization, the survival rate of thawed Pacific oyster larvae was lower than that of fresh larvae for only one experiment (Experiment 3) among the four identical...

Survival, Growth and Reproduction of Cryopreserved Larvae from a Marine Invertebrate, the Pacific Oyster (Crassostrea gigas) ArchiMer
Suquet, Marc; Labbe, Catherine; Puyo, Sophie; Mingant, Christian; Quittet, Benjamin; Boulais, Myrina; Queau, Isabelle; Ratiskol, Dominique; Diss, Blandine; Haffray, Pierrick.
This study is the first demonstration of successful post-thawing development to reproduction stage of diploid cryopreserved larvae in an aquatic invertebrate. Survival, growth and reproductive performances were studied in juvenile and adult Pacific oysters grown from cryopreserved embryos. Cryopreservation was performed at three early stages: trochophore (13 +/- 2 hours post fertilization: hpf), early D-larvae (24 +/- 2 hpf) and late D-larvae (43 +/- 2 hpf). From the beginning (88 days) at the end of the ongrowing phase (195 days), no mortality was recorded and mean body weights did not differ between the thawed oysters and the control. At the end of the growing-out phase (982 days), survival of the oysters cryopreserved at 13 +/- 2 hpf and at 43 +/- 2 hpf...

Transcriptome based SNP discovery and validation for parentage assignment in hatchery progeny of the European abalone Haliotis tuberculata ArchiMer
Harney, Ewan; Lachambre, Sebastien; Roussel, Sabine; Huchette, Sylvain; Enez, Florian; Morvezen, Romain; Haffray, Pierrick; Boudry, Pierre.
Selective breeding strategies require pedigree information over generations, but many species produced in aquaculture are too small to be physically tagged at early stages. Consequently, maintaining a sufficient number of separate families is often needed but costly and logistically difficult. Alternatively, parentage assignment can be obtained using DNA markers. We developed a panel of single nucleotide polymorphism (SNP) markers for the European abalone Haliotis tuberculata using an existing transcriptomic resource. An initial set of 2,176,887 SNPs was filtered to select 500 for high throughput genotyping. Of these, 298 SNPs were amplified in at least 90% of our H. tuberculata samples, consisting of a mixed family cohort (945 offspring) generated by...
